Supreme Court (SC) had earlier permitted Musharraf to leave the country prompting opposition parties to criticize the government.
Musharraf is being tried for four cases in different courts.
Sindh High Court (SHC) had ordered authorities to remove his name from the list. The order was upheld by the Supreme Court earlier this week.
In a short verdict, Chief Justice (CJ) Anwar Zaheer Jamali announced that the government’s appeal had been dismissed. But he said that the government or a separate court could technically pass a fresh travel ban if they provided valid reasons.
Faisal Hussain, one of Musharraf’s lawyers, welcomed the verdict. "He can leave any time any time now -- there is no impediment or hurdle," he said.
He said Musharraf needs to go abroad for urgent spinal treatment not available in Pakistan.
Musharraf was banned from leaving Pakistan in March 2013 after he returned to the country on an ill-fated mission to contest elections.
The former ruler was barred from taking part in the polls and instead faces a barrage of legal cases.
In January, Musharraf was acquitted over the 2006 killing of a Baloch rebel leader Nawab Akbar Bugti.
But four cases against him remain -- one accusing him of treason for imposing emergency rule, as well as those alleging the unlawful dismissal of judges, the assassination of opposition leader Benazir Bhutto and a deadly raid on Islamabad s radical Red Mosque.
Musharraf reached Dubai today via Emirates flight EK-611 where he was greeted by All Pakistan Muslim League (APML) members.
